If you change your religion your client state, vassals, colonial nationcs, etc will keep whichever relgion they had before. Though since you can improve relations with vassals and colonial countries by 200 it shouldn't really make much difference. Yes it could change their freedom desire, since being excommunicated gives you a -50 hit diplomatic value with other catholic countries.
